How can I have my subcategories show up as a branch under each main category? I want to have “Category” then the menu drops down and reveals the main categories, and when I put my mouse on a main category it drops down another menu of those sub categories. Like your site does with the “Blog” but instead it’s categories.

Have a look in sidebar.php, you need to move aplus::list_cats in the li structure (a level higher)
But first, try to understand how the menus structure is done in the file. It will help you to do your customizing.

Subcategories are now correctly displayed in version 6.0

What do you mean? You can alrealdy do it with my theme and wordpress? no?
Apart from that, it's not really javascript. It's only css in my theme (except for IE6).
